In het jaar 2027, een jaar na het einde van de niet-nucleaire Wereldoorlog IV, is er een bom ontploft in Newport City, waarbij een belangrijke wapenhandelaar om het leven is gekomen die banden zou kunnen hebben met de mysterieuze 501 Organisatie. Daisuke Aramaki, ambtenaar van de openbare veiligheid, huurt de gebruiker van een cyberprothese en extra-ordinaire hacker, Motoko Kusanagi, in om een onderzoek in te stellen. Op de zaak met haar zijn Slapeloos Oog Batou, die gelooft dat Kusanagi een crimineel is, Niihama Prefectuur Detective Togusa die een reeks moorden op prostituees onderzoekt waarvan hij denkt dat ze verband houden met het incident, en Luitenant Kolonel Kurtz van de 501 Organisatie die ook een oogje op Kusanagi wil houden.Bevrijd van haar verantwoordelijkheden bij de 501 Organisatie, moet Motoko Kusanagi nu leren hoe ze bevelen van Aramaki moet opvolgen. Wanneer onbekende krachten de Logicomas hacken, roept Batou de hulp in van voormalig legerinlichtingenofficier Ishikawa en voormalig luchtartilleriedeskundige Borma. Kusanagi wil ook de scherpschutter Saito en de undercover agent Paz inlijven bij de nieuwe Sectie 9 van de Openbare Veiligheid. De twee groepen wedijveren met elkaar in een zaak betreffende een man die valse herinneringen krijgt van een vluchtelingentransport.

Public Security official Daisuke Aramaki hires full-body cyber prosthesis user and hacker extraordinaire, Motoko Kusanagi, to investigate. On the case with her are "Sleepless Eye" Batou, who believes Kusanagi is a criminal, Niihama Prefecture Detective Togusa who is investigating a series of prostitute murders he believes are related to the incident, and Lieutenant Colonel Kurtz of the 501 Organization who also wishes to keep an eye on Kusanagi.Freed of her responsibilities with the 501 Organization, Motoko Kusanagi must now learn how to take orders from Aramaki. When unknown forces hack the Logicomas, Batou enlists the help of former army intelligence officer Ishikawa and former air artillery expert Borma. Kusanagi also seeks to enlist ace sniper Saito and undercover cop Paz into the new Public Security Section 9.
